Daniel Abt was the early pacesetter, before a lengthy red flag delay caused by home racer John Wartique. The Belgian was returning to the cockpit of his Atech CRS car after three rounds away but spun and crashed at Eau Rouge.
The double winner in Hungary before the summer break, Antonio Felix da Costa went quickest after the session resumed but was displaced at the end by Ellinas. The Cypriot driver edged out Felix da Costa, who is celebrating his 21st birthday today, by just 0.043 seconds.
Abt wound up third ahead of Lotus GP teammate Conor Daly and Alex Brundle, who maybe benefited from shaking off any rustiness when he raced in the FIA World Endurance Championship at Silverstone last weekend.
Title contender Aaro Vainio was sixth in the third Lotus car, one place ahead of rival and points leader Mitch Evans. Matias Laine, Lewis Williamson and Alex Fontana completed the top ten.
Qualifying takes place at 08:45 BST on Saturday.
